Shepard was married to Margaret Louisa Vanderbilt, who was the granddaughter of philanthropist, business magnate, and family patriarch Cornelius Vanderbilt. Shepard's Briarcliff Manor residence Woodlea and the Scarborough Presbyterian Church, which he founded nearby, are contributing properties to the Scarborough Historic District.
